On my second visit to Nagasaki Station, I found that the renovations had made it even better for shopping. Besides the super-convenient tourist information center inside the station, where you can easily buy one-day transit passes, Kamome Market offers all kinds of Nagasaki castella cakes and local food. There was even a Pokémon pop-up store at AMU next door, which was a wonderful surprise.
You can shop for souvenirs and enjoy plenty of food all in one place right from JR Nagasaki Station, and it doesn't get overly crowded, so it's very comfortable to explore. You can also transfer directly to streetcars and buses in front of the station to reach all the major attractions. Getting around is incredibly seamless, making this a convenient base you definitely shouldn't miss when visiting Nagasaki.
