The museum's entrance features the "Orient Hall," where life-sized replicas of the "Edo Great Map" and the "Gwanggaeto Stele" are displayed alongside the longest exhibit case in Japan, filled with precious ancient books. Ascending the stairs to the second floor, visitors encounter the "Morrison Library," a striking space filled with books on East Asia, arranged in towering shelves that reach the ceiling. The museum also houses national treasures and important cultural properties in the "Iwasaki Library," where items such as Ukiyo-e prints are displayed. Exhibits are rotated three times a year, ensuring a fresh experience with each visit.

For relaxation between exhibits, the museum's courtyard, "Siebold Garten," is planted with flora mentioned by Siebold in his "Flora Japonica," offering a tranquil retreat. The "Orient Café," co-produced with Koiwai Farm, serves fluffy omelets and dishes featuring Koiwai beef, making it a perfect spot to dine.
